Any CPU folding will affect GPU output. But as long as you leave two CPU theads free to feed the GPU, it shoudln't make any difference accross the range of possibilities.
Also, if CPU makes the CPU throttle (because it changes gears in clocks when you use more cores), it will slow down GPU folding too.
